A large base figure moves and I count the squares like normal. There is hindering terrain that would affect the movement but i am not counting those squares because I am counting the non terrain squares for movement. Should I include those for the movement purposes?

Yes. When a Large or larger figure moves, take into account ALL terrain the base moves into (even the ones it is technically still on).
The rulebook has a good example for you.

When any part of the base moves into difficult terrain then you count double for the movement as you would if any other sized mini moved into the terrain.

If the large base figure is not rigid can you technically "squeeze" your movement and move only in the squares not hindering movement?

You can only squeeze around walls and pits. You must take terrain into account when counting out movement.
