I think I know the answer to this but I'm just checking.

Can Pelleaon swap a commander for a lower cost character that has affinity for Imperial?

After doing more research

Based on Garm's reinforcement ruling, I would now lean toward yes you could.

Really? Interesting. I figured the answer would be no because they don't change their faction until they're in the squad.

Related question - how do we go about getting an official ruling these days?

That was my first thought as well, but after looking at Garm and his old WOTC ruling, I think that you could.

In case anyone was wondering, the full list of pieces this affects is:
Davin Felth
Mas Amedda
Galen Marek
Any 501st piece (501st Legion Clone Trooper, 501st Clone Trooper, 501st Legion Clone Commander, and Captain Rex, 501st Commander) while Darth Vader, Sith Apprentice is in your squad
Any Nightsister piece (Nightsister Hunter, Nightsister on Rancor, Asajj Ventress, Nightsister, Silri, Lomi Plo, Mighella, Black Sun Bodyguard, and Savage Oppress) while a Nightsister Shaman is in your squad
