Do commander effects affect other commanders? For example, if I have a clone commander (eg Commander Cody) who affects follower with Order 66 does it affect other clone commanders (eg Elite Clone Trooper Commder) with Order 66?
Similarly, if my squad included two Sandtrooper Officers, would they each receive Deadeye and Squad Assault from each other?

It depends on the Commander Effect. Those that affect followers do not, since commanders cannot be followers. However, CE's that affect allies, commanders, or characters in your squad do affect commanders.

Its important that you pay attention to terminology. This is the break down:
Commanders: Pieces with commander effects.
Followers: Pieces with no commander effects.
Allies: All followers and commanders you control
Enemies: all followers and commanders the other player controls.
Likewise, enemies can be broken down into "enemy followers" and "enemy commanders"

do not forget Droid characters are not subject to commander effects (unless the commander effect states otherwise)

Just thought i'd add that incase new players are vieiwing..
