If your opponent has any form of stealth are you able to use missles/Fire mission control on the stealthed character? I am unsure on the way this works.

Missiles, no as it follows standard targetting rules. Fire Control Mission (I think that's correct), yes, since it ignores cover considerations when determining the target.
